キーワードとしてglobalがambientに置き換わったと思いますが、source~packagenameは構文です。次に例を示します。

typings install dt~node --global

envまたはdtタイピングリポジトリの違いが何であるかはまだ不明です。確かにdtが検索されるデフォルトの場所ですが、なぜそれを指定する必要があるのでしょうか。
